Jefferson Montero scored the only goal of the game midway through the second half to earn all three points for Garry Monk's side, despite some late pressure from the visitors.
Stoke's Marc Wilson was dismissed late on, and Ki scored in injury time to ensure the Welsh side held on.
The win ensure that the hosts remain in eighth position, and now have a six point cushion to ninth place.
